I have the same issue after the Woolich remap.  I had the remap done to get rid of the ridiculous amount of engine braking when the throttle is closed and then the jerk when it's opened. The remap cured this problem  (I had no interest in more power.)
The autoblipper is basically useless after the remap.
I had the decel fuel cut re-enabled, but the snatchy throttle returned, so I had disabled again, so no autoblipper.
To be honest I'm disappointed that Woolich can't fix this.
The Woolich UK agent said it might be possible to change the mapping to get it a bit smoother, but that is another £425!

Is it a problem on the ZX10R? (No autoblipper on a track day would really piss me off!)

Yes, it's very impressive technology from Kawasaki as very few race bikes have the ability to auto-blip so smoothly all the way down to 2,500rpm let alone down to 1st gear. With "Decel Cut" reactivated and "Accel Enrichment" deactivated, I'm now learning to be more precise with my throttle input to help manage the somewhat abrupt on/off throttle transition (selecting Road or Rider [F] modes also helps with this). It's just way too much of a compromise not being able to confidently downshift and ready the bike before corner entry. One must weigh up whether a less sensitive throttle or the likely damage to the gearbox/drive-line when always jerking down through the gears using the auto-blip quickshifter is worth it.

That all said, I'm hopeful that Woolich will likely have a revision out soon to sort this all out!

When you up shift , the ecu cuts throttle to unload the gear box to shift, it does this with the fuel so there is a pop when the fuel comes back in after the shift. The auto blip does the opposite. When the fuel cut is disable the ecu blips the throttle and since the fuel is still flowing, you get a surge if throttle is applied in the least. This can give a surge forward which is unsettling in a corner. Some manufacturers use spark, but kawi uses fuel. I've been told its an either or situation and beyond woolich's control.  Here's a vid with Chris Moore explaining this:
